The dark lord Galuf has ambitions to take over the world, and there's only one thing left that he needs: three magic seals, said to be the most powerful weapons in existence. When he comes to the castle where they are hidden, the princess entrusts them to a fairy to find help. She escapes the castle and finds three young travelers of improbable hair colors: Rare, Medium, and Well. The fairy entrusts each girl with one of the seals, and they set off to defeat Galuf, rescue the princess, and restore peace to the kingdom.

Following the events of the previous games, youkai soon began to swarm the Hakurei Shrine, prompting Reimu Hakurei and Marisa Kirisame to seperately head for a lake in the mountains, which appears to be the source of a tremendous power surge. The two reach the gateway underneath the lake, which teleports them to a strange dream world, in which the mansion Reimaden exists, where the mastermind supposedly is.

The tournaments are sponsored by a number of family restaurants, who in exchange for their sponsorship, are given promotion in the form of having a tournament entry work as a waitress. As a result of the popularity of the tournaments, the restaurants experience a boom in patronage.

Eventually Kouji realizes that his dream and reality are tightly connected, and finds himself compelled to avert a grave danger.
